This is because I changed FCEU and the VBA folders to be correct as there was issues when these applications auto-updated themselves and I have the incorrect folder names to being with. They are now standard /fceugx and /vbagx (before I had them as /fceu and /vbawii). You will just need to install FCEU from HBB again so it places it in the correct folder. Sorry about that.
